Improve handling of verbosity and messaging

Currently the messaging prompts the user receives are controlled by whether certain arguments are provided, as mentioned at https://github.com/epiforecasts/socialmixr/pull/196/files#r2355080648, it would be good specifically address messaging and verbosity as a separate task
